Owen,
Put your car up on a lift and check to see if you have an exhaust pipe close to the floor or frame that could be transmitting normal drive train noise that is usually not heard because of the sound deadening provided by motor and transmission mounts. A bad motor mount can sometimes let the engine rock over under acceleration and cancel the insulating effect when any part of the drive train or exhaust system touches the frame or floor and cause the floor to act as a sounding board. Another way to check is to have someone watch to see if the engine rocks over when you hold the brake and put it in gear and increase engine speed. If it does rock over and you hear the noise, you probably need to check the motor mounts.
