Another option, If there is a rustbusters franchised business in your area, you could sand it down, and have them spray both sides with motlen zinc, sand it smooth on both sides and and not have to worry about that spot rusting again. I have a friend who had the smaller holes filled around his rear wheel wells about 7 years ago left it sanded bare for about 5 years before painting and didnt even get any surface rust around it.
