The most likely cause is leakage through the window seals. A lot of fuselage
Imperials have this problem. Apart from that, the moisture in the trunk can
also be related to rust underneath the vinyl roof around the lower edge of
the rear window. The easiest way of checking this is to lock yourself in the
trunk (you'll fit!) and have a friend hose down the rear window area.
The only good method of fxing these problems is to take the glass out and
glue it back in. Dave Duricy made an excellent step by step guide for
removing the rear window at:

is basically the same.
